If you need to make changes to application.xml yourself, you can edit the EAR project properties and tell MyEclipse not to modify the application.xml file “You will manage it”.
Can you be more specific about the missing files and such? Are they all from the common project, or are some from Web and some from EJB? This might help us figure out which project is the problem project.
