Not at this time. Internally we have discussed providing an improved alert. What issues do you have with the native JavaScript alert() and how would you like to see a new custom alert?

So the phoneui.alert() is a place-holder for a future enhancement?

The problem with the native alert is that it shows the app domain
name on the title bar – it’s jarring and very un-native app like.

While at it, I would also replace the javascript prompt, confirm like
    methods also.

This is still on our todo list but has been bumped over the last few releases by strategic features. In a mobile webapp it is not yet possible to hide the domain in the alert. If you use a native app you can use the phonegap notification api which display only message and none of the annoying domain/url info. But we are not yet actively supporting the phonegap api until we update the Test Center emulator to emulate the phonegap api.
