2MB is fine for testing and getting started, but is there a size limit on an app that we will host on our own server?

There is no limit to the app size you may deploy to your own server. The limit is strictly with AppSync (MobiOne’s upload and hosting mechanism facility). We are working on a new approach that support larger and more reliable uploads.
