Did you ever figure this out? I’m having the same problem with my project.

Do you have jsp’s in your project? If so, and there are a lot, you will want to turn off jsp validation, from Windows->Preferences->MyEclipse->validation – uncheck the jsp option. When eclipse starts up, you can cancel the build by clicking on the icon next to the progress indicator, then clicking the red icon next to the build progress bar.

    Hi
I dont have any jsp may be 15-20, but about 2000 java source files, it takes 50 min almost to get some thing working, i am going to try different IDE if i dont get this thing resolved soon

I know this is an old topic, but for the benefit of new users, such issues are usually caused by running eclipse with insufficient memory. We routinely run eclipse with at least 30K java files and experience no such issues. A thread covering memory settings can be found here: http://www.myeclipseide.com/PNphpBB2+file-viewtopic-t-10087.html
