we are using MyEclipse on our machines which do not have internet access. furthermore, the Windows Server 2003 machine is used simultaneous by several developers using Remote Desktop.
1) since we do not have internet access on the development machines, all updates and plugins need to be installed from local zips or jars. how do we do that using the new Configuration Center?
2) the local users are not Administrators. does this impose problems? when we start MyEclipse, the workspace list to chose from contains the workspaces of *all* the users, not just the workspaces of the logged in user. i know from experience that when all users are Administrator this issue does not arrise. do you know which directories we need to put open to fix this issue, or does MyEclipse keep this list in the registry?

You mention that you do not have internet access on the development machines. In this scenario, you could install/update plugins via local folder or archive file using MyEclipse Configuration Center. Else you can download the plugin and add to [MyEclipse installation dir] /dropins.
I do not see any issues with licensing if users are logged in as themselves and are not administrators since the license settings gets picked up from [USER-HOME] folder. If you are using a single installation of MyEclipse for different users, then default workspace might be an issue. You could edit [MyEclipse installation directory]\configuration\config.ini and modify osgi.instance.area.default to set the default workspace.
