Sometimes 5 times in half hour, sometimes 2 times in hour. I noticed that crash occurs after terminatig tomcat server. Not immediately, but few minutes later.

Sorry that you are seeing this issue. Thank you for the screenshot.
It looks like a corrupted workspace problem.

Can you please start MyEclipse with -clean command args and check if the issue persists?
If you are still seeing issues, then switch to a new workspace, import your project and check if it helps.
If none of the above suggestions help, then please share the .log file located at workspace dir/.metadata/.log for further investigation. Rename the extension to .txt and attach the file here.
