After installing MyEclipse (plugins-only) to an existing Eclipse 3.2.1 install my right mouse button doesn’t work in the package explorer view anymore. Anyone with ideas?

Please open your Help > Software Updates > Manage Configuration screen, then expand your Eclipse node and disable the JST, then WST plugins and restart. The problem is that MyEclipse ships custom versions of these plugins that need to get loaded, and it’s picking up the normal copies instead.
