With an exploded deployment within MyEclipse, the class files are not merged into the WEB-INF/Classes directory of the WAR.
I did this to WAS 5 and it works
I did it for WAS 6 and it does not. The workspace (and thus all settings are the same)

    Smart Deployment:
Jar referenced Java projects for packaged deployments.
Merge into the ‘classes’ directory for exploded deployments

    Eclipse SDK
    Version: 3.1.0
    Build id: I20050627-1435

    MyEclipse Base Platform Support
    Version: 4.0.0
    Build id: 20050829-4.0.0-GA

Can you check your <workspace>/.metadata/.log file for any errors relating to your deployment.

You are using a very old version of MyEclipse. Can you upgrade to a new version (preferably 6.0 GA) and test the deployment again.
