RE: 1) You need to configure the WAS 5 connector under Window > Preferences > MyEclipse > WebSphere 5

The basic process of working with WAS5 is the same as WAS 6, which is covered explicitly in this tutorial:

Please read the WebSphere 6 quickstart as the steps are the same although the web UI of the WebSphere admin console has changed slightly between WAS 5 and 6.
