However, CVSNT does not always properly communicate rescource paths in th is mode resulting in the failure of some specialized Eclipse CVS operations. The use of a repository prefix should be disabled if the full functionality of the eclipse CVS client is desired.”

Has any body seen this problem before?

Ganesh,
Use the full repository path for CVS NT and turn off path prefixes, they don’t work. You will likely end up with something like:
CVSROOT: :pserver:jsulman@r6ntdpra1:c:/cvsroot/appsrc

Or whatever you set it to, but just fully qualify it.
