Project imported from another workspace is deleted after checkouting a project with same name.. here is the scenario:
    1) In Eclipse create a project Victim
    2) In MyEclipse import project from Ecilpse’s workspace and don’t copy sources
    3) In MyEclipse import project from SVN (or maybe other methods are possible) and select “Checkout as a project with a name specified” and type in “Victim”. Finish.
    4) The project is imported in MyEclipse and physically is situated in MyEcilpse’s workspace.
    5) The project Victim from Eclipse’s workspace disappeared and cannot be found anywhere any more.

Result: If you don’t have backup of your Eclipse’s Victim project, you can start again from scratch.. Cheers

    lazik,
I could not replicate this at my end. I used CVS and followed the above mentioned steps.
When trying to check out, I got a prompt saying that the resource already exists in the workspace and will be deleted.
Can you confirm that you have not clicked yes by any chance?
If you did not get such prompt, can you copy paste your installation details here? You can get them from
MyEclipse > Installation Summary > Installation Details.
